How do you know they aren't doing SEO? The best SEO is so subtle and well-integrated it's virtually invisible to the outside observer. If you can tell a page has been "optimized" (in the sense of "designed for SEO") then it hasn't really been optimized (in the sense of having been made the best it could be).

But you asked about PPC. I'm not sure what you're asking. How does one "do" PPC for a shopping cart? The same way you do PPC for any other product/service/offering.
  1. You open an account with AdWords or Bing Advertising or whatever platform you want to use for your ads.
  2. You research and select the appropriate words or phrases to trigger your ads to appear in the search results. If you're smart, you also set up "negative keywords" to keep your ads from appearing in inappropriate search results. (For instance, if you're selling software, you might want to set up "free" and "open source" as negative keywords.)
  3. You write the ads and point them to a landing page on your site. (This could be a custom-created landing page, or it could be an existing page on your site if you already have one that's appropriate. Most "best practices" will advise creating a custom landing page, but that isn't always necessary. For instance, you could direct the ad toward a product page if you're using the ads to try to sell that product.)
  4. You set up your bids and budget.
  5. You activate your campaign.
  6. You monitor results and modify the keywords, ads and budget as necessary.

Perhaps if you could be more specific about what you don't understand regarding the PPC process, we could be more helpful.

Big sites like Amazon will show high in the PPC results because they have huge budgets and can afford to pay for the placement.

They also have enough money to hire dedicated PPC agencies to manage their campaigns.

Often, smaller local businesses will not show as highly because they lack the budget and the expertise to optimize their campaigns.

In pay-per-click, the top spots go to the companies that have done the best job of optimizing their campaigns, and that are willing to pay the most per click. If a local company manages to do a better job of targeting their campaign and has the budget to pay for the clicks, they can still do very well.
